That was actually quite scary to see, I'm not sure wether it was the story or the characters, but something really pulled me in at that time and it made me genuinely scared. Kaede's eyes were... How to say... Menacing to say the least. As for Shia, it's a good thing it turned out the way it did, or she would've been stuck with her schizophrenia for the rest of her life.
Another factor which played a big factor in pulling me in the story was the music, it was so wonderfully composed. Some of the background songs were really sad and depressing, and they were used at the appropriate times to create the right atmosphere.
I'm still amazed at the fact that Shuffle! started out as a H-game, and it grew out to be a full fledged and award deserving (I'm not quite sure it won any, but it deserves some) anime, that's quite impressive on the part of the producers.
As for Itsuki, whom you mentioned earlier, I think he's a quite amusing character. I thought he was very annoying until the point where Rin gets a nightly visit from Kaede (I won't spoil the rest), and Rin starts retracing what everyone said. Then a flashback of Itsuki came up and he said something to the effect of "You can't keep going on like this, leaving everyone in doubt and not making a choice, you won't get anywhere with that.", from that point on Itsuki really gained my respect.
